In 8/2002 O’Connor was quietly placed on leave by the San Francisco archdiocese after a recent allegation that he had had improper contact with a boy more than 30 years prior. O’Connor told parishioners at St. Mary’s Cathedral that he was going on leave of absence for health and personal reasons. Absent on leave until his death 03/15/2013.
